This teaching paper is discussing here the building of competencies in terms of the psychological processes. It has been discussing how we work out problems (using arithmetic as the example).
The context in this part reads:
"Dès lors, il nous semble intéressant de tenter de spécifier un peu mieux ces deux états chez les élèves.
Bien sûr, il n’est pas évident, dans un contexte scolaire, d’en effectuer des mesures pures."
I am a bit confused about the usage of this term here and cannot really provide my own attempt as I do not understand how it is being used. I can see that it is referring to carrying out measures involved in the process, but cannot complete theidea. I have started the sentence as: " Of course, in an academic context it is not clear...".
The context in this part reads:

My reading of it is that 'effectuer des mesures' means something about actually measuring the magnitude of the 2 states in different pupils for comparison.
Could that make sense?

I don't know the wider context, obviously, but my attempt at translating this would be something like:
"While we believe it would be useful to further clarify these states in pupils, it is obviously rather difficult to obtain objective measurements within the school environment."
Could that make sense?

"While we believe it would be useful to further clarify these states in pupils, it is obviously rather difficult to obtain objective measurements within the school environment."

Discussion
one example: you try to measure the influence of light on some chemical reaction, but the temperature keeps changing, so the results obtained are not "des mesures pures" = you can't be sure that you measured only the influence of light, IOW there are some "impuretés" (unwanted influences) than keeps messing with your results.
Here it would mean that you can't be sure that there is not something else [different from the factor you are varying] having an influence on what you try to measure (time to accomplish some test tasks?)
